May I ask a bit more about your question? Do you mean, will the species survive, or will the Union carry forward as an important galactic power? Or do you mean something else entirely? After that, I'd love to talk about the future of the Cardassians. 
The Cardassian Union was definitely devastated during the Dominion War with nearly a billion dead on its homeworld alone, but I think the Cardassians will bounce back in about 20 or 25 years, albeit in a more humbled capacity, IMO. I think they may take a "time-out" or even enter a state of isolationism during that time while they rebuild not so much Cardassia but their society and government.
It may take awhile longer for Cardassia's population to return to pre-Dominion War levels though.

I definitely think that the Cardassians will survive the Dominion's petty act of genocide and like everyone else I think that the new Cardassian Union will be entirely different from the old.

The Cardassian Union's definitely going to be diminished, IMHO.

I think that after the Dominion tried to destroy the Cardassian species, the Cardassians will have to do a lot of rebuilding. One thing we didn't see on the show is whether other worlds besides Cardassia Prime were attacked by the Jem'Hadar when the Female Founder gave the genocide order. I think some of the colonies probably were attacked. I also think they lost a lot of ships, so their military is weakened compared to what it used to be.
But I do think the species survived. And after going through something so terrible, I think they will have to make some decisions. I don't think the people will want the old, oppressive government anymore. But they may have to fight those who don't want to give up their power. That could lead to a lot of unrest, depending on how things go.
As to whether specific customs, like ship names and uniforms, continue, I think that may depend on what kind of influence the Federation has. I think the Federation would try to diminish Cardassian military traditions. That may not be a good idea, though, because Cardassians seem to care a great deal for tradition, and "attacking" too many traditions may anger them. So I think that how the Federation behaves towards the Cardassians will be very important.

Japan recovered pretty well in the long term though, as did Germany!
But Japan isn't an empire, and Germany isn't occupying half of Europe, are they?
I imagine they would lose territory, for sure. But it also seemed from the series that the Cardassians themselves had other worlds besides Cardassia Prime that they colonized, such as Arawath, where Enabran Tain retired.

Sure. Its been about 12 years now, if we assume story time is passing like ours. And production capacity is not like it is now. With replicators and other advanced building and engineering technology they could probably have physically rebuilt alot by now, maybe all of it. Replacing the people will take alot longer. Indeed, with fewer people, they probably need significantly less housing.
Even with crappy 20th Century earth technology, alot of building was done by 1957 (12 years after WWII ended) even in Germany and Japan, where damage and death totals were enormous. I have assume that if enough industrial replicators ran around the clock they could rebuild in a relatively short time.
Are all resources replaceable, though?
I'm sure the Cardassians will endure whatever comes their way, they seem like a resourceful people. After all, the Cardassians started out confined to a world racked with poverty and ended up conquering a sizable territory able to withstand the Federation. As to what form the Cardassian Union will take in the years after the Dominion War, anything could happen.
I think the Cardassian Union would not be a threat at this point, considering the Federation is likely occupying Cardassia and ensuring they have a democratic government after the Dominion war. However Cardassian terrorist groups like "The True Way" who would want to return to the old ways could be a problem.
