Because the captain's chair doesn't have drink holders.
I always figured it was small desk, where the Captain could set padds, coffee cups, etc., with maybe a compartment in the side.

Judging by its height, I always thought the coffee table doubled as a chair for the captains' yeoman to sit while giving the captain a... you know, I'm not going to continue that thought for decency's sake.

Kirk was seen drinking coffee while in his chair in both TOS and TMP. The cup's gotta get put down somewhere.
