You could set for maximum dispersion, as was done with Nomad.
Nomad was simply beamed into deep space:

I think the shields or navigational deflectors would take care of that.
An infamous bowling ball bomb could be transported on board a ship. I assume that it's just a really big torpedo warhead mounted on an antigrav dohickey.
As I stated earlier in my, ahem, more blood-thirsty post, even if the transporter's offensive capabilities are prevented, it can still be used as a defensive weapon.Having the shields up pretty much negates most uses of the transporter as a weapon.
Something very like a transporter was used in A Taste of Armageddon to simply disintegrate people and kill them that way.

Beam all the intruder's various internal organs into separate containers in the ship's medical organ bank.Spacing the enemy boarders is too clean.
And you'd have to keep re-aligning the transporter to keep up with the erratically moving enemy ship,
and deal with them not retaliating back to you with a similar torpedo beaming.
