Who are the Ithenites? There is a reason why they might appear in Season 3 of Discovery.

Crewman Daniels mentioned them as very important Federation members beside the Klingons and the Xindi in "Azati Prime".

Were they former foes that joined the Federation some time before the 26th century or where they already members during the 23rd or the 24th century?

If they were so noteworthy for Daniels to mention them to Archer, there is a chance that they might finally appear in Season 3...
 
There the Golden small people from the TOS Episode Journey to Babel. So there members of the federation already, And i DO hope to see more of them, just for the simple fact of employing some .. ( I can't think of the PC Name for them) smaller people like Warwick Davis and the Boss from MacGyver. Want all shape size in the show, as much as we can cram in!

Can we be sure that those are Ithenites?

It says in the background information section of that article. It comes from a deleted scene in the script of 'Terra Prime'.

Star Trek Online also calls them Ithenites.

But that doesn't necessarily mean, it's canon. Afaik only the full episodes and movies are. Apparently the scene wasn't even filmed. So it can go either way ;)
