I like option 2. During his 3 years alone Eli is able to resurrect previously unexplored systems and sections of the ship and allow for more power, more supplies and fancy ray gun weapons. Then the focus of the show could go less about just surviving and more about exploring.
This show was like a BSG remake and even had the cylons, I mean, drones attacking them every time they dropped out of FTL, I mean, hyperspace.
I liked the show but they had the whole universe to explore and just didn't.
