When did the writing staff come up with the story for the Emissary? In the pilot Sisko becomes the Emissary but I wonder, at what point it was decided that Emissary's mission was to deal with the Pah-wraiths? Basically by pushing Dukat off a cliff.

Probably in the last half of the seventh season. Many things were decided at that time.
...Which goes well with the theme of the "timeless" Prophets, who probably came up with the idea of creating the Emissary when they first met him, and only then proceeded with having him born.
Essentially, and by definition, everything about the Emissary could be up in the air till needed in a specific plot. Just as with the Temporal Cold War...
