A couple of other Texans have already named the USS Trinity, so I'd have to go with either the USS Paluxy (the Paluxy River is full of dinosaur tracks, so it has extra awesome points) or the USS Cibolo.

I would say the USS Yarra (named after the river that runs through Melbourne, Australia) or the USS Swan (the river that runs through Perth, Western Australia).

How about "Indus"? It's a major river that runs through China, India, and Pakistan. Nearly 2,000 miles long. Not the longest in the world, but an extremely important river nonetheless, having provided life for some of the largest human habitations of the ancient world.
