I think the season two version is the best.

A bit longer than the season one intro, added singing in the background, and DeForest Kelley is added to the credits. Season three is virtually the same, just with blue text. That season sucked though, so I can't pick it ;)

TAS has nice intro music, a cool variation on the original Alexander Courage theme song, but the animation with the ship flyby sucks. Also, I prefer the TOS music just that little bit more.

That video leaves out the Fred Steiner "cello" version of the season 1 titles, which ran for the majority of the season.

I like the season two version. That first flyby of the E, first toward us, then speeding away into the distance is perfect.
 
I prefer the earlier ones without the singing, that doesn't mean I dislike the singing or chants, but as a preference I enjoyed the theme intro in the first season.
 
Fred Steiner's cello version from Season 1, but Shatner's Season 2 reading of the monologue. I always found his Season 1 reading a bit lifeless.
 
Except for the earliest version I think the vocals were always there only more apparent in the later versions.
 
The vocal is loudest in the season 2 titles. She's dialed back in the season 3 titles. As for preference, I like the cello version from season 1 best.

Of course, the first version with the vocal was actually "The Cage".

if we are talking about original FX, I prefer the season 1 into, since it is the only one that depicts the ship in its regular series configuration (with the lighted nacelles) in any shot. And for that reason I'll take the remastered intro for any season over that.
 
How many versions have the soprano? I thought she was there in most of the series episode, just mixed higher or lower. I prefer where she's mixed down and sounds like an instrument rather than a voice.

Seasons 2 & 3 used the soprano (as did the version recorded for the first pilot).

Season 1 had two versions, but they used electric violin (1st version) and cello (2nd version) rather than the soprano, possibly because of a royalties-related issue with the vocalist.

To be persnickety, there's actually something like 5 or 6 different versions of the season one main title, due to the fact that they kept changing the titles themselves (dropping Roddenberry's created by credit due to a guild issue; adding "also starring" to Nimoy's credit due to a contractual issue; and adding "starring" to Shatner's credit for reasons unknown to me -- though I suspect this was also contractual).
 
I also think Season 2 is the best. I found the re-recording of the main theme on the "SpaceLift" Blu-Ray feature to be <ahem> fascinating!
 
I thought so too. It was a good idea to re-score the music for Star Trek. The soundtrack as a whole sounds great.
