Some of my favorite moments are the ones where we get little glimpses into the very elaborate backstory that Obi-Wan & Anakin have beyond the movies. Like...
When Anakin suddenly jumps out of the speeder in mid-flight on Coruscant.
"I hate it when he does that."
"You owe me one, and not just for saving your skin for the 10th time either."
"9th time. That business on Kata Nemoidia doesn't- doesn't count."
There's a deleted scene from Revenge of the Sith. General Grevous has cornered Obi-Wan & Anakin and the two of them suggest to each other various ways to get out of it, all using hand signals.
"What about (hand gesture)?"
"No, no, there are far too many of them for that."
Ewan McGregor has such a playful twinkle in his eyes in these scenes.

Most of the noises R2 makes always make me laugh.
I think some of the best are in the opening segment of Episode III, such as when the ship capsizes and he goes flying across/down the deck, and when he comes screaming into the coridor Obi-Wan & Anakin are in and smacks into the wall

The look on Han's face [while kissing her] as he realizes Leia just told him that Luke is her brother and therefore no competition...
"Vader! Release him!" [pause] "As you wish."
...and, of course, all of Whine-akin and Padme's love scene dialogue -- or did you mean INTENTIONALLY funny?

That scene and others are funny, though I rarely think of them as such anymore, since the dialogue of all three OT movies has been such a huge part of my life since early childhood. I didn't really think there was much humor to be found in the prequels. Jar Jar Binks was a failed attempt at comic relief, and Anakan saying things like "It was I who rescued you from that nightmare, master!" just made me feel embarassed and awkward in the theater.

R2's second beep sounds so much like "Do yoooou?" it makes me laugh every time I hear it.
Also, even before the Family Guy spoof of New Hope came out I would always laugh at what I consider the most unintentionally funny moment of the series; When the Millennium Falcon blasts off from Mos Eisley and is being pursued by a pair of Star Destroyers, Han boasts "I know a few maneuvers!" and the movies cuts to a shot of the Falcon just sort of flying through space, moving to the left, nothing fancy about it at all... Family Guy goofed on this moment perfectly.

The Trade Federation guys in the beginning of TPM, and Sidious' reaction to them ("Viceroy, I don't want this stunted slime in my sight again!").

I always get a laugh out of the scene in Empire when Yoda is playing with that mini flashlight, R2 tries taking it, so Yoda beats R2 with his cane. When I first saw the movie as a kid, it amused me because I was a kid and thought such antics were funny, but it still makes me smile all these years later.

Han starting up the Falon during the escape from Hoth. He turns on the console, it starts up and then dies, and then he smacks it and it comes back on.

That will still make me laugh out loud. The puppeteering work on that is really briliant. My other favorite is:
"Don't you call me a mindless philosopher, you overweight glob of grease!"
