What About the First Federation and Organians?

Although the Prophets were really the Dominion's ultimate obstacle to properly consolidate the enslavement of half the Milky Way's nations, but how would they also cope with a borderline Type III civilization like the First Federation and the sublimed Organians? Anyway, what happened to the First Federation after that TOS episode anyway?! They easily seemed to be comparable to the Borg Collective or the Voth in technological capabilities, while the Organians displayed similar cosmic powers to the Q - they would probably step in on the Dominion if the Dominion got too far in its cruelty.

Well, it's not as if the Organians ever cared. After their brief youth of studying inferior species, they apparently went quite isolationist, even using their superpowers in "Errand of Mercy" to ensure that the humans and Klingons would have nothing further to do with them, ever. If the Dominion erased all mankind, the Organians would probably just shrug in a sort of a satisfied if noncorporeal manner.

If the Dominion set foot on planet Organia, OTOH...

The First Federation and the Organians went beyond the rim.

I can imagine a sublimed civilization such as the Organians moving beyond the confines of the Milky Way like B5's First Ones, because they feel they no longer have a stake in the Alpha Quadrant anymore and like the Q mainly retire into their own pocket universe.

But the First Federation could still be relevant if many of their products are still in circulation around the time of DS9 and still exist as a political entity on Alpha Quadrant map (the territory is surprisingly small, although their borders may have dramatically regressed, while the Voth were exclusively nomadic).

A Type III is a galactic scale civilization on the Kardashev Scale. The United Federation of Planets and most other similar powers like the Klingons, Ferengi, and Romulans would be lower to mid range Type II civilizations, while the Organians and Q Continuum would both likely be Type IV.
