Everyone repeat after me, UNIT is not run by the UN. UNIT is the UNified Intelligence Taskforce. The old UNIT was run by the UN, but not the current UNIT.

Didn't the UNIT guy in Day One of CoE explicitly say UNIT was getting its orders from the UN?

Yes, and there were also references to "Geneva" giving orders in "The Stolen Earth". Despite the name change, U.N.I.T. clearly continues to be a UN operation.

It's the same UNIT. They only changed the name because the UN complained.
