The transporters were not working correctly prior to this event. That was why Kirk took a travel pod to the Enterprise from the station in the first place (in story that is, the real reason was to show off the Enterprise for the viewers and give Kirk an eyeful of his ship). Scott says it is a whee problem when Kirk asks about it, but no telling how long that problem has been going on.

"So no-one can use the transporter? That must really slow down your work."
"Oh, the redshirts and dayplayers still have to use it, but you and I are special."
