Theory people were well aware that humanoid species are mostly related

We take it for granted that vulcans have some undiscovered shared ancestry but what if all the major species are connected and its an open secret. For the romulans, klingons and cardassians are to arrogant. For humans and vulcans it's an issue of the prime directive
We've seen this whole issue brought up in the chase but maybe it was already an open secret

There must have been theories. Shape is based on DNA. There would have to be progenitor theories to explain it, just no hard proof beyond DNA that is 98% similar.

For fans of the show it's an obvious conclusion just based on appearance. In addition to that it is factually canon.

The question is whether not scientist could figure out their own canon. The idea there's some sort of cover up would both make sense and be interesting.

Like how could knowledge of a shared ancestry cause conflict etc.

This prompts the question - how long ago did a Vulcan colony seed Mintaka 4, and why did they devolve technologically?

There is a TNG episode that addresses this
If you're talking about "The Chase", no, it doesn't, really. Especially since while there have been references to how so many species look "exactly" like humans, there are internal differences that have been mentioned. The Mintakans are described as a Vulcanoid species, which would develop on a planet with similar conditions to Vulcan. Mintaka 4 is similar to Earth, and should have developed another species that looks human.

The 'first man' argument is irrelevant.

fun fact: Mushrooms share more DNA with humans than plants...

Fungi and Plants are very very distant ancestors. I wonder what will happen when we finally fully 100% "crack" the "code" of dna. Imagine being able to just create biological machines (who don't need to be sentient or self aware btw or feel pain). But perhaps it's not possible. Maybe when your animated dna, you must either feel pain, or have senses, or some sort of awareness. See. No one fully knows yet. Pay attention to the word fully.

But imagine creating fantastic new life forms, even superior to us. Like for example, an inteligent enlightened species of birds. Particularly, parrots :)

Appearances aside, the fact that all of the humanoid races can easily interbreed with each other in the absence of massive amounts of genetic engineering should have been a giant clue something was up.
