I didn't think to include scenes featuring Data's "Tasha Yar hologram projector", which would constitute "a main character appearing smaller than normal".

I forget if the hologram appears in Data's quarters in Nemesis after his death...I can't find a screencap of that scene at all.
 
Honorable mention:
In Voyager's "Q2", Q briefly transforms his son into an amoeba (or something similar), though Junior isn't a main character, and I'm not sure if species transformation counts.
 
In Lower Decks S02e02, “Kayshon, His Eyes Open,” Kayshon is turned into a puppet, and we also see the skeleton of giant Spock from TAS: S02e07, “The Infinite Vulcan”.

In Strange New Worlds S03e02, "Wedding Bell Blues", Rhys shrinks Spock in a glass.
