Spock directing McCoy to re-connect his speech center in "Spock's Brain". "Ah, ah, mmm. That's better." It's like McCoy scratched Spock's itchy head.
Sulu's actual line is "I'll protect you, fair maiden!"
I have always had a soft spot in my heart for the Scotty/Kirk scene in Tribbles....maybe not shot in the best way, but both Shatner and Doohan play it perfectly.
Kirk after all those tribbles fell on his head. He gives this long suffering sigh. And of course now we know that Sisko and Dax were tossing the ones that were still falling out. 
Can you be prevailed upon to deliver this message to the Vulcans Mr Spock?

I agree with retroenzo, I do like the 'fizzbin' scene; indeed most of 'A Piece of the Action' is pretty fun, e.g. Kirk trying to drive a car
Also like the end of 'The Apple' for its meta-joke:
SPOCK: Captain, you are aware of the biblical story of Genesis.
KIRK: Yes, of course I'm aware of it. Adam and Eve tasted the apple and as a result were driven out of paradise.
SPOCK: Precisely, Captain, and in a manner of speaking, we have given the people of Vaal the apple, the knowledge of good and evil if you will, as a result of which they too have been driven out of paradise.
KIRK: Doctor, do I understand him correctly? Are you casting me in the role of Satan?
SPOCK: Not at all, Captain.
KIRK: Is there anyone on this ship who even remotely looks like Satan?
(McCoy and Kirk walk around Spock. McCoy is gazing intently at his ears.)

I like in I Mudd how they parody their earlier episodes where they have to reject paradise...how they have to suffer and suffer... "only this way can we be happy!"
A quick proviso, I'm aware that mine isn't funny at least not intentionally so anyway but it always makes me howl. During All Our Yesterdays, there's that bit when Atoz stuns Kirk in the library? Well when the scene starts with Kirk waking up as Atoz is pushing him towards that portal thing I always end up having to watch it again and again because it's so slapstick hilarious.

I thought McCoy was pretty funny in "Mudds Women". This image is priceless.
Spock's sneery look is hilarious! These humans are so easily distracted...!
