As far as the show goes, I get the impression Amos is the type that doesn't give his loyalty to anyone unless they're worthy of it. Clearly Naomi has somehow proven she is worthy of it, while Holden hasn't. I guess as a noir detective that's ok to me though I see your point. Purely subjective, Fred Johnson just sounded funny every time to me.
