I don`t think that there were any virgins on the good ship Voyager so why should he be any different.After all he wanted to fit in(no pun intended)
I think that he had sex with Charlene.After all she was his Wife.

Not with Kes ,he would have liked to but she did not have a clue.
Not with Sam as she was a patient,which was a no,no for him.

I would disagree with the assumption that 7 of 9 had sex with the Doctor. I don't think she would have even considered masturbation unless the doctor said it was absolutely necessary to trigger hormonal functions.
Not only that, it would have been against protocol for the Dr to sleep with his patient. Not to mention the fact that it would have been like taking advantage of an adult with the mentality of a child.

In the scene where we did SEE him give her a massage I recall him saying that he never got tired. 
And in one of the fairhaven episodes the Doctor assured her that a hologram was her only logical choice for a lover. A holoMark? I have thought once or twice that she had a thought once or twice that she had a thing going on with Owen Paris when they served together, not the sort of thing Tom would want to walk in on.
Although I could see the Doctor making his own Janeway if he was left alone long enough, there was no romantic love there.
