Starships underwater?

Probably, but it wouldn’t be graceful. Whether it would have any buoyancy or sink like a fresh egg, I don’t know. They could fill the shuttle bay for ballast and manoeuvre on thrusters. How the sensitive external arrays would cope with salt water and marine detritus I don’t know.
 
Why would a starship ever need to be underwater?

And yet Voyager decided we needed to know that. Episode: "Thirty Days".
Emersion shielding so the delta flyer could go under water, as well as alien vessels that traveled under water and in space.

Fry: How many atmospheres can this ship withstand?

Farnsworth: Well it's a spaceship, so I'd say anywhere between zero and one.
That's pretty funny, but we're talking about starships with structural integrity fields, inertial dampeners, deflector shields, and all sorts of other opportunities to technosolve the issues.

We've seen a starship underwater already. So yes, it's possible.
As for floating, there's probably all kinds of ways that they can adjust the buoyancy of the vessel.

Well, for us, but for the writers there will be one, maybe two ways, assuming we ever get an explanation.
 
I still don't get why they were in the water.

They were hiding at the bottom of the ocean so the ship wouldn't be visible to the indigenous people's usual vantage point, to prevent cultural contamination.

TAS introduced the idea of a Aqua shuttle. They would use those instead of a actual starship.

Why just stay in orbit then? We know that their transporters are 9 trillion times more powerful than that of the prime.

It was established that transporters weren't working because of the powerful magnetic fields in that region of the planet.

They can beam to Qo'noS from Earth but a magnetic field stops them? I still don't see it. Send another shuttle out then.
