Nope, as they were only invented towards the middle of Season 3.
If we want to see pseudo-references to the Sphere Builders where the writers didn't actually insert any, we might of course argue that the Expanse in "The Expanse" at the end of S2 was already a Sphere Builder mention, as it was constructed by them.

Actually, the first Spere was introduced in the second episode of Season 3 - Anomoly - so I'd say the Spere Builders were thought of pretty much at the start of Season 3 development, although what they actually were wasn't revealed until mid-season.
...Although we can't be sure that what was "revealed" had actually been "thought out" any appreciable time prior to the revelation.
Similarly, we saw Data in "Encounter at Farpoint", but up until "Datalore" the writers thought that there existed an alien species we could call Data Builders...

Like all of "Star Trek," the Sphere Builders were made up when the show needed them.

Since the whole Xindi story arc seemed to be pre-planned, it's very plausible that the Sphere-builders were thought up early in Season 3 or even between Seasons 2 and 3.
I'm not so sure the concept had already existed at the time "The Expanse" was filmed though. It seems that it was simply decided at that point to "shake things up"... meaning that Florida was being blown up by an alien race and Enterprise was send on a combat mission to kick ass.
From what I've seen, I suspect that the whole background story (Xindi as a "species" actually consisting of five species, the Sphere-builders etc.) was then subsequently fleshed out in-between seasons.
