Looking over the upcoming episode summaries on wikipedia, survival seems to be the single major theme of the show. I'm reminded of Walking Dead, where the cast is constantly struggling to secure shelter. And then it hit me: with the darker tone of SGU, zombies would be the perfect big bad for the show! 
Bear with me -- I know a main villain race isn't the writers' objective, but we're definitely missing the excitement factor, and survival is best complemented by horror. Think about it, with the Destiny traversing galaxies, the only way to introduce a feasible recurring enemy is to tie its origin into the advance ships. Maybe over the millenia, the presence of the old school stargates had unforseen consequences -- a radiation that turned some of the the inhabitants evil and immortal. Something the goa'uld were able to reverse engineer, perhaps? This would also work best if it were revealed that a few of the advance ship carried ancient colonists. The ghosts on the desert planet definitely seem to suggest ascended ancients..
