I agree but why would the Doctor do such a thing when he knows how dangerous the Master is? Presumably, it is because he is hoping she will have some goodness inside her based on her "last words" and because they have a kind of friendship between them. But still, The Master/Missy is a total psycho, mass murderer who should never be trusted or set free.
Why would Missy stop her previous incarnation? If anything, she would betray the Doctor and join forces with the Simm Master.
She would outright kill the John simm master if she knew that was precisely how she came into being in that incarnation. And I have mentally bet myself that's what will happen, based on the rememergence of certain ideas from the old novels, and because it lets missy keep her word and remain the master and essentially cheat the doctor. It's also something of a reversal of the elevenths phone call to Clara way back when.

Of course, it's also stated there that Nardole was rebuilt specifically to keep the Doctor company, which this episode now contradicts.Also, does this mean the Doctor was not, in fact, the one that 'rebuilt' him or whatever the reasoning is that he's alive?

Absolutely no reason both versions couldn't be true. The Doctor could have rebuilt Nardole for exactly the reasons he said, then grown tired of him and moved on. And then Nardole could catch up to him at the executioners' planet with the diary.
In fact, I don't see any reason no to assume that "Mysterio" happened prior to the events we see depicted in flashback here. It could have taken place after, certainly, but it doesn't have to.
