So what is the Doctor going to do with the Vault? Is he going to let Missy stay inside it for 1000 years and then just let her out? The scene at the very end where he says that something is coming and he is blind, almost implies that he might let Missy out early, hoping that she will help him against the coming invasion.
I would even go on and say he's explicitly saying he's going to let Missy out to help him with the coming invasion because he can't do it alone.
This is what I suspect, I think the Simm Master is going to be behind the invasion... or at least the Master Mind--sorry--and is being used by the Aliens. So, Missy and the Doctor are going to team up and stop the Simm Master.
Actually, the "regeneration energy" thing as regards blindness is pretty consistent with previous uses - the Doctor has been shown to be able to heal his own wounds in the immediate lead-up/aftermath of a regeneration, and can use regen energy to heal another Time Lord (or close approximation in River's case) outside that, but has NOT been shown to be able to use the energy to heal his own injuries at other times.
And the "hasn't used the TARDIS to visit an advanced surgical facility" argument could also be countered in that the Time Lords were among the most advanced species in the whole of history - if they (as evidenced by the TARDIS med-bay) don't have tech that could restore the Doctor's sight, then it's likely beyond anyone else could (barring unethical procedures that he wouldn't consider).

I agree but why would the Doctor do such a thing when he knows how dangerous the Master is? Presumably, it is because he is hoping she will have some goodness inside her based on her "last words" and because they have a kind of friendship between them. But still, The Master/Missy is a total psycho, mass murderer who should never be trusted or set free.

I know you meant "previous" but The Simm Master is rather precious, isn't he?2. Why would she help her precious self? The Doctor doesn't always get along with his previous self, but they ultimately work together because they are a hero. As you said, The Master is a psychopath. Maybe he really loathes any version that isn't himself/herself? Maybe this is how Missy came to be? By defeating the Master, Missy can be born. Moffat does like timey whimey twists.
