Near the beginning of the episode B'elanna is excited about finally having a weekend free with Tom. But doesn't Chakotay, her good friend, handle duty assignments? So I'm pretry sure if she asked he would give them the same schedule. This ties in to my head canon where he tries to give them opposing schedules because he still doesn't like tom.

Chak can't be seen to be displaying open favoritism among the crew, it'd be bad for morale if the senior staff (or just "Chak's best buds") were seen by others to be getting special treatment.

Way back in season 4, Random Thoughts I think , Tom and Belanna are having the same issue: she is on the night shift and they can never have time together.
The ep right after that one, when the EMH gets,sent to the Alpha Q, Belanna is bitching to Chak about Seven and he basically tells her to lump it since she's a senior officer "so start acting like it" so maybe their friendship doesn't carry over to shift duties.

Chakotay having "good friends" may well be a thing of the past at the end of "Caretaker" already, and certainly at the end of "State of Flux". He's two words short of a mutiny at the best of times, and then it turns out that at least three of his supposed best buddies were out of control and working at cross-purposes all along: Tuvok, Seska and Suder stand out, but there may have been more waiting in the shadows.

Favoritism would add to his woes significantly - especially if he directed it at the wrong people. Out of the whole lot, Chakotay is the one least likely to take risks, and one of those likely to calculate his moves several steps ahead. He would probably calculate it an error to make life easy for yet another Person Who Betrayed Chakotay (TM).
