Look at him in Trek 09, in scenes like his assigning Uhura to the Farrogut/ Enterprise, and the scene where Kirk tells Spock that their plan on the Narada will work. He is super this.

Then watch Darkness, any time he is seen in profile, (like standing at Khan's brig) or wearing the dress uniform. He's gained a lot of weight.

The only time I noticed it was when they were discussing the mission on the Enterprise bridge and they had the angle of the camera above Quinto.

He did have more pounds on in STID but calling him fat is laughable.
And considering all the stunts he had to do I wouldn't say the extra pounds had any impact.

Seriously though, he put on a smidgeon of weight, probably while muscling up (as Chris Pine did) for Into Darkness. He's definitely not "fat"

Well, I think Quinto looks just fine. A few lbs. doesn't look bad on him at all.

Most folks on screen look "Damn!-Eat-a-sandwich-already!" thin IMO, so you might be seeing him as "fat" by comparison. But he's hardly "fat".
