It's been a while since I've played the game, but I seem to remember some sort of technobabble explanation, "interspatial warp drive" IIRC.

They probably wanted it to visually differ from the Enterprise.
Making the nacelles look like a toddler with broken crayons was responsible for their design certainly did the job.
