Line Officers

This is off subject just a little bit but, if any of you have TOS novel "Doctors Orders", that's the only time I know of when McCoy commanded the Enterprise!
And if memory serves, McCoy arrested Spock or confined him to his quarters, I think that happened when Spock kidnapped Captain Pike?

That's correct. In Menagerie, McCoy placed Spock under arrest under his authority as "senior officer present," but he was not functioning as acting captain. That might seem like a hair splitting distinction to some, but it is how a ship would tend to operate. In fact, it seems that Lieutenant Hansen (navigator) became the acting commander, presumably (although this is never stated on screen) because Scotty (the official third in command) would have been occupied trying to undo Spock's sabotage.

Spock does state that Mr. Hansen will assume "operational command."
 
...But wearing the red uniform of a line officer. For all we know, she went through another four years at the Academy to achieve the necessary credentials!

Troi has some authority as well. In BOBW, she tells Riker that his place is on the bridge, not on away team, and he seems to have no power to override her, even though he was extremely determined to go only a few seconds ago.
 
And there was the whole "Disaster" issue of Troi being the senior officer. Clearly Starfleet does not follow the conventions of the modern day US navy. There's no reason it should anyway.
