Maybe it's the Captain's decision how many officers it takes. After taking command of a new ship, maybe it's just one of those things that comes up, like a checklist of things to do when you take command. For things like that, it probably takes at least two officers to sign off on it though. And when they got to the Delta Quadrant and realized the situation they were in, probably decided that they may need to initiate the self destruct quicker than usual.

And a hand phaser would take a long time to destroy the ship. Maybe that klingon that had the phaser could have had a lucky shot that would start a chain reaction, but they were probably more worried that instead of the warp core, he might target the people standing around there.

That would be reasonable, but the dialogue doesn't bear it out. They warn that Kooky the Klingon is pointing the phaser right at the dilithium crystal chamber, and that if he shoots it would destroy the entire Enterprise. (Also, they don't have a clear field of fire at him, superficially answering the plot hole of ``why not just stun him?'' I think they were trying to wallpaper over Yar's blundering in trying to take Kooky in the first place.)

Was it ever explained why they didn't just beam everyone in engineering to the brig when "Kooky the Klingon" was having his fun? Ahhh yes, drama.

As for self destruct, why not just set off all the photon/quantum torpedos while they're still in the bays.
 
Because it might not completely destroy the ship while completely destroying the crew, who are then well too dead to stop the Romulans from learning all their secrets.
