Is it a mistake to use the Enterprise?

I have no problem as long as Enterprise is captained by Pike, with Kirk taking nightshift bridge duties.

Can't do that.

In "The Menagerie," Kirk says that he "met Chris Pike once." That line, and for that matter pretty much that whole episode, would have to be tossed out in order for Kirk to work as a subordinate of Pike... at least in the "real" Trek universe.

Now, if you're doing a "Mirror Universe" film, in THAT universe Kirk worked under Pike (and got command by assassinating Pike).
 
According to rumor Abrams is trying to talk Tom Cruise into doing a cameo as Captain Pike, so it's likely we may see a cameo of the Enterprise at some point during the movie.

We saw Scotty in WNMHGB. Sulu was there, but not yet a bridge officer. Uhura was old enoough to be there, and Chekov could have been a cadet trainee. If this is about Kirk's first missions as Captain of the Enterprise, then there is no canonical reason that all the people on that casting sheet could not be there, including McCoy. I defy you to show me the screenplay transcripts that say when those people joined the crew.

If this is happening after WNMHGB, then obviously they all were there (and Chekov could be there, too -- I don't care when we first saw him on film. That is irrelevant.)

Or, more likely, the writers of this movie simply don't care about the minutae of Trek canon and are instead writing their own movie that captures what they see is the essence of Trek.

I don't see anything wrong with that, nor did I see anything wrong with Nicolas Meyer putting Chekov on the planet to be recognized by Khan.

Story and thematic needs should always triumph over an anal-retentive view of 'unshakable' canon.

To be honest, I might think a TOS fan would see this movies remaking TOS as a reaffirmation that TOS did it right the first time... and the studio is trying to get that back.

Fanwank? Who knows... Nimoy likes the script and he doesn't have too. Let's rub the grime from our crystal balls shall we?
