The Ripper and Zodiac Killer identities are probably the most obvious real-life answers... and while it'd be nice to find bin Laden, that's less of a mystery than a job for Superman or Iron Man, though I suppose Batman could have a go at it also.
As for fiction, Holmes has been matched up against the Ripper so many times that its overuse just demonstrates how lame the idea is in the first place. The best approach, imho, is Nicholas Meyer's The West End Horror, which was inspired by the Ripper case and shares certain of its elements, but is wholly distinct from it and a satisfying, entirely fictional yarn in its own right.
