One way of looking at it is "there are a dozen of this design in the fleet." Meaning twelve total.
Or, "there are a dozen similar ships in the fleet." Meaning thirteen.
My take is different than yours, twelve total. But I can see how some people get thirteen.

Kirk's phrasing is open to interpretation.Kirk said "a dozen like her in the fleet" - so a dozen (12) plus the Enterprise herself makes thirteen.
