Future Star Trek Online Tie-in Novel?

There's no reason to assume that within the reality of the Nolan films, there's an alternate quantum state of the universe in which Batman existed in the '60s and battled King Tut and Marsha, Queen of Diamonds. That's not an in-universe alternate timeline, it's an alternate fictional interpretation of the universe. Do you see the distinction now?

Kind of, but I still don't care. An alternate timeline still exists, whether it is actually acknowledged in the main Treklit line or not. Infinite multiverse and all that.

(I was thrilled when DC Comics did a "Secret Origins" story for the Riddler and he mentions King Tut and Egghead as wannabe arch villains.)

Wasn't that a Neil Gaiman story? I think the whole point of it was to be metatextual, to blur the lines between different realities and make a commentary on how the conception of Batman had evolved since the '60s.

Off-topic, though, it is kind of a shame that the rights situation didn't allow DC to use any of the characters created for the show. Some of them could probably have been adapted into interesting comics villains (although as alternate versions of the characters in a different reality, of course).
