How many times did the Enterprise fly by the camera and the starboard warp nacelle faded in and out or looked like it was being eaten by acid because of the limits of the bluescreen of the time?

I think it is because the blue screen would reflect of parts off the ship and would get eliminated during the filtering process.

Yes, exactly. Which looked inferior to the newer CGI even if the old film stock matched up to the rest of the live action. A tradeoff.
