After watching seasons 1 and 2 on dvd, I think that the pair of characters with the best chemistry is Janeway and Torres. Whenever they are together on screen, the scenes crackle with energy, and they just play off each other really, really well. It's so great to see a couple of creative, strong, proactive women come together to make the ship work. They are becoming one of my favorite pairs in all of Trek, right up there with Kirk/Spock, Geordi/Data, Trip/T'pol. Of course Doctor/Seven are great from the later seasons. But I'm really getting sold on these early seasons, and I think Dawson is a really, really fine actress. She gives B'Elanna a lot of layers. I always liked the Paris/Torres couple angle, but the Captain/Engineer angle is even better!

I see what you're saying about the chemistry between those two. My favorite though would be Janeway/Chakotay. It took a while for it to grow on me but eventually I got worn down!

I would also go for Seven of Nine/Torres if they have bonded more. Too bad that the writers didn't really do much about having those 2 bond more.
Neelix/Tuvok for me. I like it because it wasn't on the surface and was a lot deeper than some people realize. I think this is even noticeable right away in "Caretaker" when Tuvie walks in on Neelix's bath. You can almost see Tuvok with a big jovial grin on the inside. Russ always played their scenes together so well. The relationship dynamic was also very unique to Trek.
I would have liked to say Tom and Harry, but unfortunately as far as "buddy, buddy" relationships go, they have to compete with Julian and Miles and it just isn't the same.
As far as married couples go Tom and B'Elanna's was by far the best, I thought.
Riker/Troi just seemed so "whatever." They had this hot, passionate relationship in the past, decided to 'just be friends,' and in the end it was as if they just settled and said, "might as well get married..." That never worked for me.
Worf/Dax I always thought was silly and awkward. Of course, a lot of this has to do with my utter loathing of Jadzia, but the whole relationship just seemed so thrown together. And, if you Jadzia up next to K'Ehleyr, she just doesn't compare.
But, with Tom And B, the courtship was real and believable. It had it's ups and downs and it actually felt like two people, not just falling in love, but getting accustomed to each other.

Friendship-wise or mismatch-wise, I really liked seeing Chakotay-Neelix, Chakotay-Torres, Chakotay-Tuvok, and Chakotay-Paris . It was always interesting when the writers got out of their seeming rut and shook up the pack a bit to mix characters in situations/plots.
