Below are lists of my favorite episodes of "AGENTS OF S.H.I.E.L.D." for Seasons One, Two and Three:

Favorite Season One (2013-2014) Episodes:

1. (1.17) "Turn, Turn, Turn" - All hell breaks loose when the events of "CAPTAIN AMERICA: THE WINTER SOLDIER"leads to the downfall of S.H.I.E.L.D. and the exposure of HYDRA moles within their ranks.

2. (1.20) "Nothing Personal" - Former S.H.I.E.L.D. Agent Maria Hill helps Coulson and his team track down fellow agent Skye, who has been snatched by HYDRA and former ally, Mike Peterson aka Deathlok.

3. (1.13) "T.R.A.C.K.S." - The team's search for the head of the Centipede organization, the Clairvoyant, takes a troubling turn when they board a train in Italy on which a Cybertek employee is shipping a package to Ian Quinn, a wealthy follower of the Clairvoyant.

4. (1.10) "The Bridge" - Coulson recruits Mike, who has become a new S.H.I.E.L.D. agent, to help him and the team track down fugitive Edison Po and the Centipede organization, which is a part of HYDRA. Unfortunately, trouble ensues when Centipede manages to kidnap Mike's son.

5. (1.15) "Yes Men" - The team helps Asgardian Lady Sif hunt down enchantress Lorelei, who has plans to create an army with the help of Human males. Unfortunately, the team and Sif encounter trouble when Agent Grant Ward falls under her spell.

Honorable Mention: (1.22) "Beginning of the End" - In the first season's finale, Coulson and his team raid the Cybertek facility controlled by HYDRA agents and receive much needed help from former S.H.I.E.L.D. director Nick Fury.

Favorite Season Two (2014-2015) Episodes:

1. (2.17) "Melinda" - Agent Melinda May is the focus. In this episode, as she looks into Coulson’s actions as S.H.I.E.L.D. director, while in control of the agency’s main base. This episode also flashed back to how her first encounter with the Inhumans led to a great deal of trauma for her.

2. (2.15) "One Door Closes" - This episode featured flashbacks on how agents like Alfonso MacKenzie, Bobbi Morse and especially Robert Rodriguez survived the fall of S.H.I.E.L.D., while serving aboard one of the agencies' aircraft carriers and formed their own S.H.I.E.L.D. faction.

3. (2.21-2.22) "S.O.S." -The two S.H.I.E.L.D. teams, now solely under Coulson’s leadership, try to prevent Jiaying from destroying the agency and mankind. Meanwhile, Bobbi Morse is held hostage by Grant Ward and Kara Palamas in order to coerce her into confessing her actions as a S.H.I.E.L.D. mole within HYDRA.

4. (2.04) "Face My Enemy" - Agent Melinda May is kidnapped and a HYDRA impersonator takes her place in order in order to lure S.H.I.E.L.D. Director Phil Coulson into a trap. This episode first introduced the brainwashed S.H.I.E.L.D. operative, Kara Palamas aka Agent 33.

Favorite Season Three (2015-2016) Episodes:

1. (3.10) "Maveth" - In this compelling mid-season finale, both S.H.I.E.L.D. Director Phil Coulson and Agent Leo Fitz deal with Grant Ward and a team of HYDRA agents on the same distant planet that Agent Jemma Simmons had earlier found herself trapped on, after using the Monolith to travel there.

2. (3.17) "The Team" - While the agency's Inhuman team embark upon an inaugural mission in this tense episode, Coulson learns from the captured HYDRA leader Gideon Malick that the Kree being known as Hive has the ability to control all Inhumans. Coulson has to decide over whom Hive has assumed control.

3. (3.14) "Watchdogs" - While on leave, Agent Alphonso Mackenzie and his brother have a violent encounter with a group of vigilantes called "the Watchdogs", who desire to kill all Inhumans.

4. (3.04) "Among Us Hide . . ." - After S.H.I.E.L.D. psychiatrist Dr. Andrew Garner is found, after being assaulted by HYDRA agents, his ex-wife Agent Melinda May and Agent Lance Hunter increased their search for Ward and his HYDRA cronies. Meanwhile, Coulson believes that ATCU Director Rosalind Price is hiding a secret.

5. (3.05) "4,722 Hours" - This unusual episode chronicled the period that Simmons spent on the Kree planet, after being dragged there by the Monolith in the Season Two finale.

Its hard to pick favorites because I like story arcs in Agents of SHIELD better then individual episodes (and remember them better, too) but I'll name a few:

Season 1:
Yes Men (Lady Sif was awesome)
Beginning of the End (The best season finale so far, with a great MCU Movie character appearance and a very whedon-esque post ending scene)

Season 2:
Scars (Gonzales being killed was a very good moment)
SOS Parts 1 and 2 (Exciting finale, and the stuff with the inhumans, the Helicarrier and Cal were really good)

Season 3:
Purpose in the Machine (The return of the asgardian guy was interesting, as was the reveal of the castle portal)
Parting Shot (Bad episode overall, but it marked the end of Mockingbird's time, which was a very good thing)

When it comes to arc heavy shows like this the episodes all tend to blend together for me, so it can be hard to pick individual episodes, but a few do stand out for me.
Yes Men (Sif and Lorelai)
End of the Beginning (Fall of S.H.I.E.L.D.)
Beginning of the End (Season 1 finale)
Melinda (Explains why May is The Calvary)
4,772 Hours (Simmons on Maveth)
Maveth (Death of Ward/Beginning of Hive story)

I really couldn't say. The show is so serialized everything blends together. The Hydra reveal episode in S1 was amazing. The one where we find out Skye is Quake and her dad is Mister Hyde. The one where Coulson kills Ward on the alien planet.
