TOS (so hard to choose) - Amok Time, its just so classic, so perfect, when ever I think TOS I think da da da da da da dun da da dun, and Kirk and Spock fighting to the death.

TNG - Time's Arrow, They finally weren't afraid to get a little strange with the whole Mark Twain thing, and I really like how Data had to face his own demise, it made him seem more human.

DS9 - (again so hard to choose) Through the Looking Glass - Sikso kick ass and taking names in the mirror universe, you can't get much better than that.

VOY - Endgame (Part II) - The worst thing to happen to Star Trek since TFF finally ended

ENT - Borderland - Brent Spiner
 
The Trouble with Tribbles-TOS
The Enterprise Incident-TOS
Balance of Terror-TOS
The Best of Both World (I count this as one episode)-TNG
Trials and Tribblations-DS9
 
I can answer this question with my four favourite Trek episodes ever, actually:

TOS: "Balance of Terror". Trek in a nutshell.
TNG: "The Inner Light". Wonderful episode.
DS9: "Duet". Again, a microcosm of what Trek's about.
Voy: "Year of Hell" (I think of it as one ep). Brilliant episode.
Ent: No comment.
 
TOS: Balance of Terror
TNG: Yesterday's Enterprise
DS9: In the Pale Moonlight
VOY: Deadlock
ENT: Cold Front (if taken by itself, before the rest of the TCW began to suck)
 
TOS: I'm afraid it's a tie: Balance of Terror (strong story with what would become a non-stereotypical Romulan/warrior) and Journey to Babel (Spock's parents... nuff said).

I guess you really liked Mark Lenard, eh? :cool:

Did you know...Mark died the same day that First Contact premiered in theaters? I'm full of useless knowledge like that.
 
TOS- Trouble with Tribbles
TNG-Either "Best of Both Worlds" or "Chain of Command". What can I say? When Picard gets the crap beaten out of him, TNG is coincidentally at its finest.
DS9- Either "Far Beyond the Stars", "In the Pale Moonlight", or "Seige of AR-558". Great episodes.
VOY-Never been a big fan of the series, though "Scorpion" was very good
ENT-Ooh, toughie. "Twilight", "Azati Prime", "In a Mirror Darkly", or "Demons"/"Terra Prime". They should have ended the series with that two parter rather than do a TNG episode with ENT cameos.

TOS: City on the Edge of Forever has some of my favorite lines in the entire series and I really liked the story.

TNG: The Inner Light is one of my favorite Trek episodes of all-time.

DS9: In The Pale Moonlight was fantastic and is the perfect example of why DS9 is my favorite Trek series next to TOS.

VOY: Year of Hell was Voyager at its finest.

ENT: None. I never got far enough to judge this series.
 
TOS: City on the Edge of Forever. A no-brainer, really.
TNG: The Inner Light (marvellous SF story) or Best of Both Worlds (the greatest two-parter ever)
DS9: The Visitor, or Far Beyond the Stars were both exceptional
VOY: Blink of an Eye, or Living Witness (both wonderful episodes)
ENT: Cogenitor or Similitude
