Every Myth in Star Trek was Real?

You're a pretty good guesser! Everything you listed except Flint is mentioned in the video, which explores three categories across TOS, TAS, and the classic movies:
Space Legends
Mythic Edens
Ancient Gods

Nice! I must have been unusually cogent this morning. ;)

The son of God in "Bread and Circuses" wasn't proven to be real.

On the contrary, as Uhura & Kirk say:

UHURA: "I'm afraid you have it all wrong, Mister Spock, all of you. I've been monitoring some of their old-style radio waves, the empire spokesman trying to ridicule their religion. But he couldn't. Don't you understand? It's not the sun up in the sky. It's the Son of God."
KIRK: "Caesar and Christ. They had them both. And the word is spreading only now."

No one ever said Christ was a myth to the people of that planet, but Kirk affirms that "They had them both," meaning Jesus existed on that world.

That's Kirk's opinion, somehow I doubt they would do any better proving his existence than we have.

Kirk was really blathering on about nothing because if Caesar existed in the past, their version of Christ has likely already come and gone as well. Just that they would have a lot of battles that already happened in Earth's past because of religion. Magna Roma has its own Dark Ages ahead.

While Star Trek certainly took a...fantastical spin, Jack the Ripper is hardly a "myth".

Well, there's the real Jack the Ripper then there are the myths surrounding him. Trek took one of the myths and used it as the basis of "Wolf in the Fold".

You will note Kirk said "they had them both," meaning like this world's Jesus, he was very likely crucified already, but his effect and message continued to sweep the land, hence:

MCCOY: "A philosophy of total love and total brotherhood."
SPOCK: "It will replace their imperial Rome, but it will happen in their twentieth century."

Spock acknowledges the effect Christianity will have on that world--only (as he points out), its happening in their equivalent of the 20th century, while Kirk--once again--affirms the existence of Jesus on his (our) Earth by concluding with:

KIRK: "Wouldn't it be something to watch, to be a part of? To see it happen all over again?"

Of course, in "Who Mourns for Adonais?" Kirk--ever the false god-buster--states:

KIRK: "Mankind has no need for gods. We find the one quite adequate."

The concept of extraterrestrials mucking about on Earth thousands of years ago is a rather old idea in science fiction. In 1898 "Edison's Conquest of Mars" had the Martians responsible for ancient Egyptian monuments. And the general idea is central to Lovecraft's Cthulhu mythos.

Sounds like some light reading to add to the list.
