In most opening credits the star ship moves from left to right acroos the screen. This clearly reveals, on the lower part of the hull, a very large yellow square. What is its purpose?
 
There are a lot of yellow squares on the Enterprise, but I'm pretty sure you're talking about one of the RCS thrusters.
 
There are "yellow squares" at several points around the saucer section, on the edges of the deflector dish, and four on each warp-engine. These are the reaction-control system thruster quads. Small "jets' that simply let out a blast of propulsion allowing the ship to make fine maneuvers during controlled flight.

There are several brown rectangles (may be seen as "yellow squares" depending on various conditions) at various places all over the ship. These are the emitters for the transporter beam.

There are a couple hundred brown/tan squares (again, may be seen as "yellow squares" in some conditions) all over the ship, these are escape pods.

I suspect most likely you're talking about the RCS thruster quads but thought I'd cover all the bases on the odd objects on the ship.

(There are also gray strips all over the ship, these are the phasers but the effects throughout the show make that clear.)

The OP may be talking about the Original Series Enterprise, not the Enterprise-D.

If not, I don't really care to investigate further.

On the TOS E there are some markings on the belly, including a yellow one, that are simply random technical-looking shapes applied to look technical. I think the yellow one has been fan-assigned as having something to do with either loading or ejecting of antimatter.

I`v just looked on youtube on the sttng opening and all i can see is the rcs thruster on the rim of the secondary hull.
 
On the TOS E there are some markings on the belly, including a yellow one, that are simply random technical-looking shapes applied to look technical. I think the yellow one has been fan-assigned as having something to do with either loading or ejecting of antimatter.

The the Enterprise-Nil, from the Original Series, not next gen.

As for what those markings are? Unknown. At least officially. They're possibly hatches that expose pieces of equipment/engine components for exterior maintenance work/replacement or for jettisoning a hazardous part that has failed. They could be loading bays for cargo areas or, simply, just decorative flare.

May I ask, Where are these pictures taken from?
 
The Smithsonian Air & Space Museum in Washington, D.C. The original (and refurbished) model of the Enterprise used in the original TV series has lived there for decades. It is currently housed in that glass case by the entrance to the gift shop.

Actually, it is towards the rear of the Gift Shop's basement level. Because of that, we missed seeing it on our first visit. EDIT: Unless they have relocated it within the last year.

They're on the bottom of the secondary hull, which can't even be seen in your pictures.

But since this is posted in the TNG forum, one assumes the OP is NOT talking about the TOS E.
 
I heard that they hired some Aztecs to paint the hull.
They wanted to paint the whole thing yellow in honor of the sun god Tonatiuh, but Roddenberry fired them before they could finish.
