I don't think they'll do that but I do see them relegating the last 3 seasons to alternate universe status, like the Kelvin movies, to not tie up the 25th century storytelling.Given how despised and maligned the final episode of Enterprise is, it's hard to imagine them doing a "it was all just a holodeck program" or "it was all just a dream" type ending for Discovery. Though considering how divisive the series is among Trek fans some might welcome it.
The Federation finally catch up with them and kill them all. Except for Avon, surrounded by troopers, standing over the body of Blake. He smiles, fade to black, sound of gunfire.

I think the least scene is a shot if Discovery jumping to its next adventure, with log by Burnham about the journey they've been through.
Calypso happened before the rebuilding of the Federation.I think Season 5 doesn't deal with "Calypso". Not because "that ship has sailed!" (although the effect is the same) but because leaving Discovery abandoned for 1,000 years takes Discovery into the 42nd Century. The season's storyline seems to take place in the 32nd Century, SFA seems to take place in the 32nd Century, and I think they'd want Discovery to at least make one guest-appearance at some point. There's no way they won't have at least one Tilly/Burnham Reunion Episode in SFA.
"Calypso" just doesn't fit. Nevermind that it's the Discovery and not the Discovery-A. It just seems incompatible overall, unless it's in a parallel timeline, and Season 5's story doesn't look like a "parallel timelines!" type of story. It looks like a "we're on a quest!" type of story.
If they deal with "Calypso" it'll be in a mini-series or TV Movie. My take anyway.
