If the Enterprise encountered a dormant but functional Jupiter 2, like it found the Botany Bay, and six LIS cast members were still viable in the freezing tubes, there could be a story there. LIS can be written as a serious, straightforward adventure (I would keep Dr. Smith but limit the harm he can cause).
It's conceivable that the Jupiter 2 could be tucked into the Hangar Deck, because how big the J2 is on the outside is not firmly established, and there is even uncertainty about how big the Hangar Deck is on the inside.

But no, it never would've happened. Lost in Space was the competition -- not only on a different network and from a different studio, but the archetype of the very kind of cheap, lowbrow, juvenile sci-fi TV that Roddenberry wanted Star Trek to be a sophisticated alternative to. It would be like expecting The Fugitive to cross over with Gilligan's Island.
We've kind of had this conversation before, but just to be clear, you're not referring to the money spent on the show when you use the word cheap, as we know that wasn't actually the case. Right?
