If the Enterprise encountered a dormant but functional Jupiter 2, like it found the Botany Bay, and six LIS cast members were still viable in the freezing tubes, there could be a story there. LIS can be written as a serious, straightforward adventure (I would keep Dr. Smith but limit the harm he can cause).
It's conceivable that the Jupiter 2 could be tucked into the Hangar Deck, because how big the J2 is on the outside is not firmly established, and there is even uncertainty about how big the Hangar Deck is on the inside.

Lost in Space was the competition -- not only on a different network and from a different studio, but the archetype of the very kind of cheap, lowbrow, juvenile sci-fi TV that Roddenberry wanted Star Trek to be a sophisticated alternative to. It would be like expecting The Fugitive to cross over with Gilligan's Island.

We've kind of had this conversation before, but just to be clear, you're not referring to the money spent on the show when you use the word cheap, as we know that wasn't actually the case. Right?
No, I wasn't using it in that sense, but on the other hand, Irwin Allen was known for putting a lot of money into the pilots and early episodes of a show and then becoming a cheapskate with it later on.
The only Star Trek crossover I've ever thought much about is with Battlestar Galactica 1978. A mysterious unknown force, possibly Q, would hurl a Starfleet ship into the BSG universe. But I'm not sure how the story would go.
I found it... bad.
I think someone could write a fun story if they crossed the early 1st Season LIS tone in a story with TOS, where they find the ship's company in their freezing tubes a la "Space Seed" (yes, I know, they're one short for Smith). Maybe they ever find them on a planet, frozen because of some climate catastrophe or something. Obviously that's a setup not a story.
Since it's the tone of LIS that is at question here. How about instead of TOS, have a cross over with Star Trek: The Animated Series, that was more "juvenile" friendly.

With good writing (mature and no camp), good actors, good director, good budget, sure, why not?
The problem is there is usually one or more lacking. I know this isn't about remakes or production now, necessarily, but let me make a rant on I how I detest when they remake movies and don't follow at least the generalities of the original. Making comedies out of more serious original efforts, a la Land of the Lost and Lone Ranger, Dark Shadows, etc. are blasphemous and unwatchable.
The problem is there is usually one or more lacking.
