They just need to contrive a reason for Georgiou to take Discovery back to the past alone. Then she can program the ship to wait 1000 years so the crew can have it back while she goes off to star in Section 31.
If I remember rightly Calypso was set way in the future, we all know how S2 ended so I'm assuming the last season on DSC will end with the abandoning of the ship.
No, they made it to release it for viewing. Which happened. They didn't make "Calypso" simply to shelf it

I really like that!My pet theory was that somehow the DIscovery goes back in time again with Georgiou on board, leaving the crew stranded in some precarious situation in the future. She contacts Tyler or Pike for help. They can't work out how to send the ship back to the future (hehehe) to aid the crew, so harebrained scheme it is. They use what they have left of Airiam to create an AI to control the ship that is programmed to maintain the ship and actively hide out and avoid detection at all costs in low energy mode until "the time is right" and Zora can go back to the place Georgiou remembers she left the crew behind. Only in the meantime Zora has also become sentient to the point she had a desire for company, leading to the events with Craft in Calypso. Shortly after that, her orders kick in and she flies to where the crew is supposed to be.
That would get Georgiou back in time for the Section 31 show, and make the Calypso event happen with the correct time frame of about a thousand years with no crew.
Yeah, "1000 years" seemed oddly specific.Picard spoiler ahead:
Jurati’s comment about the Federation not being able to make flesh and blood sentient synths for 1,000 years made me think about Calypso, which takes place 1,000 years from the 23rd century. Could Craft be a flesh and blood sentient synth? Is that why his people are at war with the V’draysh?
Seemed more like an expression meaning, one day but only in the distant future.Yeah, "1000 years" seemed oddly specific.
