I could post the complete dialogue that follows, but I'm gonna pick the higlights

Takar: You're not behaving very rationally.
Janeway: That's what you were trying to accomplish, wasn't it? Hmm? Pumping up my dopamine levels to push me to the edge? Keeping me awake for four days straight with the constant pain of your devices drilling into my skull? Well, this is the culmination of your work, and guess what? You're going to be right here to collect the final data.

Janeway: Go ahead. Without us, you won't be able to prevent this ship from being torn apart by the pulsars, and even with my crew working together, I'd say the odds of us getting through this are, what, one in ten?
Tuvok: One in twenty at best, Captain.
Janeway: I'm willing to take that chance. Are you?

Janeway: I never realized you thought of me as reckless, Tuvok.

Sometimes, its not just the line, but the voice that delivers it.

From "The Thaw"... when Captain Janeway enters the clown's reality to rescue Harry & the alien.

JANEWAY: Let them go.

From "Thirty Days", Janeway is preparing to fire upon the Delta Flyer and her personal reclammation project named Tom Paris.

JANEWAY: Hail him.

Speaking of personal reclammation projects, this Janeway dressing down from season 1's "Prime Factors" always scares the heck out of me.

JANEWAY:...... I don’t have the luxury of throwing you (B'Elanna Torres) in the brig for the rest of this voyage. I need you. I need every person on this ship. But I want you to know how very deeply you have disappointed me. If there are any further transgressions, even a minor one, you will no longer be an officer on this crew. Is that clear?

But who wants to end on a negative? Going back to "The Thaw", that weird little ep with so much going on... this is one of my favorite brainstorming sessions.

JANEWAY: ....Why do people enjoy dangerous sports or holodeck adventures with the safety off? Why, after all these centuries, do children still ride on roller coasters?
EMH: Fear can provide pleasure. To seek fear is to seek the boundaries of one’s sensory experience.
JANEWAY: But what does fear seek at the end of the ride?

I agree. I like that line!

I also like this exchange.

JANEWAY: Is that what you think? That you haven't lived up to my expectations?
SEVEN: Clearly I haven't but I want you to know that the failure has been mine, not yours.
JANEWAY: You haven't failed, Seven. You've exceeded my expectations. You've become an individual, an extraordinary individual. If I'm having trouble accepting your condition it's only because I don't want to lose a friend.

Agreed! This is such an emotional scene. She's close to tears, you can even hear it in her voice. Great scene.

I love this one combined with the look on her face:
RANSOM: I don't want to force the issue, but I am prepared to return to the Equinox with my crew. What is the protocol in this situation? We have two Captains and two ships. Who gets the last word? J
JANEWAY: Starfleet Regulation one hundred ninety one, Article fourteen. In a combat situation involving more than one ship, command falls to the vessel with tactical superiority. I looked it up this morning. *isn't she cool?!*

Janeway: Oh, that's perfectly all right, Doctor, or do you prefer Maestro?
EMH: Oh, please, either is acceptable.
Janeway: Well, then, let me make it clear to both of you. Maestro, you're finished for today. Doctor, report to Sickbay. Now!

The last scene from Friendship One...the new thread helped me remember it

Janeway: I think about our ancestors. Thousands of years wondering if they were alone in the universe, finally discovering they weren't. You can't blame them for wanting to reach out, see how many other species were out there asking the same questions.
Chakotay: The urge to explore is pretty powerful.
Janeway: But it can't justify the loss of lives, whether it's millions or just one.

Doctor: I suppose Mister Paris can finish this.
Janeway: Now, when you're on the holodeck with the Captain there are two rules you have to follow.
Doctor: I understand.
Janeway: First, leave your rank at the door.
Doctor: Not a problem. The second?
Janeway: No opera!

The way she says "Buenos Aires"...*sighs* that's too much for me!

Clown: Could have fooled me!
Janeway: I'm afraid I did.

Janeway: You know as well as I do that fear only exists for one purpose: to be conquered.

I realize not everyone appreciates "Worst Case Scenario" as my as I do, but for those who do. ;-)

TUVOK: No. As the two crews began to work together, I concluded that the threat of an insurrection was increasingly unlikely. I realized the program itself might exacerbate the very conflict I sought to avoid. Therefore, I deleted the scenario, or so I believed.
JANEWAY: Apparently you didn't account for B'Elanna's exceptional computer skills.
TUVOK: Nor her somewhat excessive curiosity. I apologize for my carelessness, Captain.
PARIS: Forget your carelessness. What you should be apologizing for is leaving us all hanging by a thread. You've got to finish the story.
TUVOK: On the contrary, Mister Paris. The program has the potential toincite animosity among the crew and must be permanently deleted. I have no doubt the captain concurs.
JANEWAY: With all due respect, Mister Tuvok, loosen up. You may have intended this program to be a tactical training tool, but it looks to me like it's turned into a bit of harmless fun.
