I felt it was never clear just how the timeline was changed just by Spock traveling back in time.

The mistake, that caused Spock's childhood to be rewritten, was made by the Starfleet historians: they chose to observe recent Vulcan history while Spock and Kirk were in Orion's distant past.

Probably Kirk and Erickson should have returned through the Guardian with Spock/Selek, instead of staying with the unknown Thelin.

"Best episodes" aside the wonder of TAS is that many of the stories could have made fine live-action episodes if properly fleshed out.
