I don't think the ganger Doctor will be anything to do with the Doctor's death in The Impossible Astronaut - I think that'll be timey-wimey shenanigans. No, the duplicate Doc is what we're *supposed* to be distracted by...
But... I do think the gangers have something to do with Amy's on-off pregnancy, and the eyepatch woman. I think Amy from Day Of The Moon onwards (after the three month gap) is a ganger, and her original is the pregnant one being looked after in a harness by the eyepatch woman... And occasionally ganger Amy gets a flash of what real Amy is experiencing. And the TARDIS somehow knows that real Amy is up the duff but this Amy isn't - there's enough of a link between them.
In the trailer for the season there was a scene with the Doctor telling Amy to her face that they'll come and find her - surely he's talking to her "operator", the real Amy in a harness somewhere.
I'm also torn as to whether that has anything to do with the Silence, or whether it's a separate issue- if Amy was abducted to the 22nd century during the three months, then it might actually not be them behind it, as that was before they took her in DOTM - she saw eyepatch woman before being kidnapped by the Silence. On the other hand, maybe their being with her on Earth in that episode, for her to be so easily rescued, was actually part of their (or their boss') plan to introduce her into the TARDIS
I also think that at the end of the series, Rory and Amy will leave to settle down with their kid. Even if that is River Song....
