I assumed it was simply because Kim was being groomed for career advancement. She often talks about him being special to her in a motherly sort of way and taking him under her wing.

Assuming they get back to the AQ, it's not like a former Maquis and a former convict are going to be advancing up the ranks, if they were even allowed to stay in SF.
