I know that some of the characters in this poll aren't considered "bad guys". However, they were the primary antagonists in the episodes that featured them. That's why they're on the poll.

I'd take out the two from Shore Leave. They weren't even characters. They were artificial constructs of the planet itself.
I also don't see Elias Sandoval as an antagonist. It was the influence of the spores that was the cause of the problem.
Spock from the Menagerie and McCoy from City on the Edge of Forever I'd also lose.
Just my opinion, but you got to cut down the list somehow.

Another vote for the Space Spores, not Sandoval. Sandoval was fine when the spores were removed; they were the clear nemesis of the episode. ;)

There's the Organians themselves from Erand Of Mercy - Kirk, Spock and Kor are pretty antagonistic towards them...

Likewise, in COTEOF, the Guardian was the antagonist because its "time displacement waves" caused the Enterprise crew to get involved in the first place. You could also consider Cordrazine the antagonist.

I will say that as "non-characters" go, Finnegan was one of the most charismatic that I've ever encountered, and I would have loved to see the real Finnegan at some point. I always imagined he eventually became an admiral who toughened up and was a hard-as-nails, by-the-book type with no more sense of humor.

Let's not confuse "antagonist" with "obstacle". Not every story has an antagonist.

antagonist n.

1. One who opposes and contends against another; an adversary.
2. The principal character in opposition to the protagonist or hero of a narrative or drama.
