When Claude came down to the cab that Peter killed when he landed, Peter said that he thought about Claire, and how she made him feel, which basically explains how his abilities work - he has to think about it.
Peter isn't always invulnerable. Peter can't always fly. He can't always read minds. He has those abilities in him, but he can only use one at a time, and the default is his ability to gain abilities.
