But maybe Prisoner Zero MAY be the lab rat to test the Pandorica. Why else call him Prisoner Zero, if he wasn't some kind of beta phase?
The Atraxi were present when the Pandorica opened. Would also explain how PZ knew so much about the cracks and the Doctor himself.
 
It's also possible Prisoner Zero was their man on the inside who gave them information about Amy to create the setup with the Romans and such. Though it seemed to include more recent elements, like Rory's death, so her mind was probably read more recently. Trouble is, there's no obvious place after Rory's death to have a mind scan.
 
Amy's room appears to not contain anything from her life between making the toy Doctor figures & the school books and then her wedding dress (now not there because Rory never existed, presumably). The school books with the Romans also seemed rather newish for a presumably 10? year old school book? (I'm assuming Amy is ~20 I don't recall her age).
Also the Pandorica was the cover illustration on Amy's school book about Pandora's box.

They explained that in the episode. The Doctor suggested that the burn marks in the yard were due by a ship landing recently to scan for psychic residue in the house. The only problem is that I don't think she returned home after Rory's death, but that can be explained away with either the Rory Centurion just being a coincidence (they just saw his picture in her head) or with the standard timey-wimey explanation.

I think it is possible all the races came together to build the box. I think the Daleks might have had a greater hand in some of the security measures though, since one of the security measures inside is a "Time Stop" which the Doctor said in his list of security measures in place. The Daleks being the only other race that came closes to Timelords in time technology.

As I stated before I think the Shadow Proclamation probably played some kind of hand in bringing together those races (both good species and long time enemies of the Doctor) and showing them evidence of the Doctor violating that which he has in the past cited to them (seeing as how most of them would acknowledge the Shadow Proclamation as the interstellar law enforcement in the universe now that the Time Lords are gone) sanctioned them building the Pandorica as the Doctor's prison. The design of the cube is interesting in it's self isn't it? It seems geometrically complex...and River did say it contained thousands of security protocols and what not. It seems perfectly plausible that the New Dalek Paradigm (I shouted at the computer HEY NEW POWER RANGER DALEKS are back when they teleported in) built the cube with design suggestions from the others.

I figured the Time Stop was the same as Torchwood's Time Lock.
 
So after ALL that long preparation, did one of those dozens of villains in that room remember to confiscate the Doctor's sonic screwdriver too? lol

SONTARAN: Don't be ridiculous! The JUDOON were supposed to take the Doctor's toys.

JUDOON: [looking nervous] No so mo fro sho tow!

DALEK: What. Did. He. SAY?

CYBERMAN: He said, "No so fro mo sho tow."

SYCORAX: Wait! Sorry! I think it was, "mo fro sho tow."

EVERYONE looks at SYCORAX who stumbles into silence.

LONG BEAT as EVERYONE looks around awkwardly.

DALEK: So. Who. Has. The sonic screwdriver?

SONTARAN: That seems correct.

DALEK: What. Seems. CORRECT?!

SONTARAN: [matter-of-factly] Who has the sonic screwdriver.

DALEK: That's. What. I. Asked. YOU. Who. Has. The. Sonic. SCREWDRIVER?!

SONTARAN: Yes.

DALEK: [to Cyberman] I. Am. Going. To. Exterminate. Him!

CYBERMAN: If you do not, I will.
 
Also remember that Smith said the big bad was seen in "The 11th Hour" but not in its obvious form..hmm Dreamlord/Valeyard?

If that were true, it would either be Rory, Prisoner Zero or Amy's aunty.

All three would suck.

Also, and especially in the age of MySpace/Facebook, I'm so sure many of us have photos with people that we're not familiar with, so we don't really think twice about it. And for someone as fetching as Kiss-o-Gram Amy, I bet she's in a LOT of photos :)
