Ah, good reasoning. If we don't get another explanation, I can live with that.The alliance contains not only the "bad guys" but also the "good guys" like the Draconians and the Judoon/Shadow Proclaimation. Granted, the Judoon stretches any definition of what a "good guy" is, but they're still in law enforcement.
Perhaps the reason why The Doctor wasn't killed is because the good guys in the alliance insisted on not killing The Doctor?
In The Lodger we learned that a TARDIS could have an emergency hologram, which the Doctor seemed familiar enough with as a concept.

I wonder what "him" is River Song referring to. The Doctor?
Add to that the fact that the voice in the TARDIS sounds to me like it's meant to be William Hartnell - and we know that the Doctor's previous selves make an appearance in the finale
