Khan's Into Darkness Appearance change finally explained

It's more that Skyfall takes us to James Bond's family home and shows us their gravestones which read Andrew Bond and Monique Delacroix Bond, who are Bond's parents in the Fleming novels.

Basically James Bond is one of those franchises that never much cared about logic or consistency. Bond is always the same guy in whatever age he's in, and he breaks the Fourth Wall to refer to other versions of himself because he's just so awesome that he cannot be contained. Space-time bends itself around him because if it doesn't, he'll bang its wife.
