How would that have solved anything?
Khan would have been free to roam the universe. I suppose he wouldn't have Genesis. I suppose after a big trail of destruction Starfleet would finally capture Khan. There would be no more TOS movies.
And as someone else pointed out the people/animals of Earth would have been destroyed by the Probe in STIV. Then there would have been no TNG, VOY, DS9. We'd still have ENT though.

Khan: Range?
Crewman: 5000 meters sir.
Khan: Take us just outside the blast radius.
Crewman: Sir, it appears the crew is escaping via shuttle crafts.
Khan: Torpedoes, full spread.
*Reliant unloads a full volly of torpedoes destroying each and every shuttle craft, and then when the Enterprise explodes Khan and his crew are far enough away from the explosion.

Scotty in TMP was referring to the antimatter in the storage pods (iirc), in Generations it was the warp core and not necessarily the storage pods that exploded, the pods might have survived the explosion. The explosion in Generations was similar to the one in Timescape, which was also the warp core exploding.
The self-destruct in TSFS would seem to have been neither the reactor, nor the pods, rather a series of explosive charges spread through the primary hull, I don't recall any explosions in the secondary hull, or in the nacelles.
